Hi Michael,
Sometimes overwriting may mess files up.

Usually my strategy is: if I want to re-analyze with some steps, I will delete the files after these steps.

And this happens more in my case: delete all the files except for FunRaw and T1Raw, and re-do all the analysis, thus I will not worry about overwriting, or messing up any more. (Sometimes I will reserve "ReorientMats" and rename it as "DownloadedReorientMats", thus I don't need to re-do the "interactive reorienting").

Ah...you raise an interesting issue -- tell me if this is the error:

I did run the analysis once before using interactive reorientation. That analysis pipeline stopped due to a different error that I figured out, but then I decided to re-run the analysis without interactive reorientation, but I did it in the same working directory. I assumed that any files created the first time would simply be overwritten and not cause any problems.

Is that a correct assumption, or when I rerun an analysis, should I create a completely new working directory, or delete the DPARSFA created directories?
